I don’t think the “system” has a way of knowing, as long as all the subordinate systems are all in synch.
As Chris mentioned, I can take my ECU out, send it to a tuner, have AFM turned off and reflashed and install it without any other issues.
Maybe just reflash the stock image for the smog test?
I believe it is right at the lift gate motor (the control module is on top of the motor, I think, and the harness plugs into the module right there).
It really seems like he is going to need a Tech 2 (or other professional scan tool) to get it sorted.
I believe people are told to disconnect the negative to reduce the chance of sparks, shorts, etc. while disconnecting.
From a DC theory point of view, you need both sides to make a circuit.
Do you have a liftgate power switch on the console? And if so, have you tried turning it off?
Another thing to try would be if you have a liftgate switch on your console , flip that switch off, maybe the PCM won’t check the liftgate status with it off.
What it has sounded like from the beginning is when you connected the actuator and it was running, you disconnected power and the state the module that was calling for the lift gate actuator to run was left in that state. That state may be incompatible with starting the truck, TD or otherwise...

I agree. The lift gate logic is tied into the whole "do we let him start this thing up" code. It might be something as simple as resetting that module (or the BCM) so it says everything is jake with the lift gate...

The good news is it had to come out, so it isn't work in vain. Occam would say there is a pretty high probability the lifter (and damage it did to the cam lobe) was causing your miss.
I think when the theft deterrent system disables the truck, the power locks are disabled as well, at least that is the way I remember it. I have never had it happen to me, so am just going on what I have read.

I have no idea. I assume there was no alarm, so maybe that lamp request wasn’t set.
A generic ODB reader won’t get the body codes or be able to program the lift gate control module (if that needs to be programmed).

Looking at my shop manual, you may have fouled up the theft deterrent system. I have not done any research into how to unstick that system. You might what to do some research on that system and how to reset it. It will inhibit starting.

I think it is a bad idea. You aren't going to gain anywhere near enough mileage to offset the cost of conversion. In addition, you will have a truck that is worth a lot less than a 2WD, which is worth a lot less than an AWD Denali. ion things change and you need to sell it.

One thing I noticed in the shop manual is the power liftgate module is connected to the Theft Deterrent logic. You might check to see if you triggered the theft deterrent system.
A tech 2 would be really helpful I suspect.
