Since you have disabled DoD it's possible that the high volume oil pump is to much and is pushing the extra oil into the valve cover continuously and out the pcv valve. Specially since the oil is clean.
One thing you need to rule out is the tb. Speaking from experience and as it was mentioned before you may have nocked the tb out of wack when you cleaned it. It will definitely mess with shifting from 1st to 2nd and not as much from 2nd on. To make sure it's OK just rev it up above 2000 rpm...

Yeah I did torque hanging until we lowered it and it squeaked just by pushing on the fender so I loosened and tightened with tires on the ground. RC guy said it would settle too but like you said almost an inch is a lot.
