Adding additional mounting points for roof rack cross bars?

My Thule roof rack will not position well with the factory options for cross bar placement. It is in the rear half of the roof and interferes with the rear hatch door opening fully.
Has anybody added mounting points to adjust the bars to their liking?
Just looking for tips or advice before figuring out for myself.
Not sure why they went from an infinitely adjustable system to one with so few options.

Did you keep your cross bar's on the vehicle? i'm trying to mount a rack without crossbars and only using side rails to mount to. Have you tried mounting only to the side rails?

Unfortunately, I think the only option that really fits "correct" so you can open the rear hatch is to use the front mounting location and the middle one. I tried every combination with the farthest crossbar toward the rear and nothing really lined up correctly.
