Brake Lights not working after replacing headlight switch

First, let me say I am pretty sure I had two issues at once and not sure which came first. I was driving with a small trailer and started smelling electrical burn - the wires to my headlight switch melted. I replaced switch and harness cutting back as far as I could and now have lights, parking lights, turn signals, tail lights, and back up lights. I do not have brake lights although the third brake light does work. I also do not have trailer lights. I am not sure that the brake lights did not go out first. Are the brake lights tied into the headlight switch at all and what else do I need to look at. I replaced the flasher relay which did not fix it - I understand could be the multi function switch but would like to eliminate any other possibility before going there.

the brake lights are tied into the multi-switch. you will need to check the yellow and dark green wire outputs of the switch to see if they output power with the brakes on.you can also try cycling the hazard switch first.
