center dash speaker w/ aftermarket stereo?

For those that installed new headunit, speakers and amp, did you just eliminate the center dash speaker and rear speakers in the cargo area? I'm using my RCA outs from Pioneer head unit to amp and I was thinking I could also use the pioneer speaker wire outs to hook up some infiniti 3 1/2" speaker in center dash and rear cargo. Would I have a timing problem with other speakers running through amp and others straight off head unit? Better off just disconnecting center dash and rear cargo speakers?

My center dash speaker is not hooked up, but my rear cargo speakers i have wired with the rear door speakers until i can find another solution. Doesn't sound bad or too out of phase
