I have a 1994 yukoin that I got in a trade. I just had the trans rebuilt and that is working great now. I drove it yesterday and it had a bad vibration and it felt worse when I braked. I got home and jacked it up and the drivers side wheel bearing was bad. I replaced it. Took for a ride and at 55 mph the truck was vibrating and when I looked down the transfer case shifter was moving with the vibration like it was connected directly to the vibration. I did some searching and found that a pinion bearing or bad u joints could cause this. I am also getting some vibration on braking but not nearly as bad. The passenger side hub was good. This truck has had the front CV axles removed and I will be replacing them when the come in the mail. Any ideas on what else could cause this problem? The wheels and tires are NOT the problem, freshly mounted and balanced bfg all terrains.

Just because they are freshly mounted does not mean that they are not the problem. You didn't mention anything about checking the brakes either. The drive shaft could be a place to check also.

Swap tires from front to back. If the problem goes away, then it's a tire/wheel issue. Either belt shift, bent wheel or tires are not balanced correctly

If the issue stay's after you swap tires, check for an issue with the front driveline. U-Joint or a bad driveshaft.

Vibration at breaking, check your brakes. Warped rotors, grooved rotors will cause vibrations

Stupid question, but are you sure the lug nuts are tight? I had a kid with a Saab have me look at a "bad wheel bearing" and vibration issue and his lug stud's were ready to fall off.
