You’d think the alignment shop would’ve said something if it was ball joints or idler/pitman etc but who knows. I’d be sure to check the end links, the rubber bushings often wear out and can clunk. Super easy and cheap, easy to tell too

Did you replace the bearing inside the column when you did the steering shaft? Mine stopped after replacing both. First I used dorman bearing and it was worse lol. Right above the brake pedal, try to wiggle the shaft. If it moves at all, it’s gonna clunk
Just in case anybody else doesn’t like the airing up tire tpms reset procedure, this super cheap tool (less than $10) does work for my 2005 to do it just a little easier.
