Makes sense to me. Audis like to know that the battery is new and fully charged so it can put back in as much power as is used when the engine is started and accessories are on.

If you still have issues after that, just put the original on and see if it goes back to normal. If so, then you might want to call airraid and see what they have to say. If not, there's something that has been overlooked.

This may be a stupid question, but since it wasn't mentioned I'll ask. Did you try swapping plug wires and coils around to see if the misfire moves? Have you done a compression test? I know it's a new engine, but that doesn't mean it wasn't built on a Friday at quitting time. Just sayin'.
