Coolant issues please help

So my truck started overheating so I found a leak in the hose with the quick connect and replaced it and the quick connect there's rust extremely bad in my system it had it before I replaced my engine with a new one when it was replaced I replaced the radiator also the thing is I think it got the rust from the heater core I need to know the best way to remove it I flushed it out to remove as much as I could let it run through till it was clear water I replaced the thermostat and filled it up with 50/50 prediluted antifreeze now my heat won't heat up but the engine is at operating temperature as it should be maybe it's an air bubble and will come out on my way to work in the morning how can I remove the rust
