so basically if i find a 6.0 with harness and pcm the other two plugs will plug right in no problem and run the rest of the truck.

Just find the 6L and use your existing harness in your truck. Use Everything from your 5.3 and tune. It's that easy. I am in the middle of doing this now. Just cleaning up everything now.
