The builder still has the paperwork so I can't give you a definite answer. I'd think it did have any updates done to deal with known issues since it went in for a complete rebuild and be beefed for added HP.
I would double check that the tuner didnt up the line pressure to help avoid clutch slippage with the new engine.

Yeah, drawbacks of the short 4x4/AWD output shaft. Being shorter than a 2wd shaft it has less forgiveness with harsh shifts and tends to break at or near the planetary set. So depending on hiw hard yours is shifting i wouod take it easy till someone can look at the tune for above half throttle shifts if that is where they are harsh.
I did that in a 2 door 4300 vortec blazer. But shift points were set on kill as it was mud raced and bogged... along with being my daily driver.
