That connector is hard to tell where it comes from because it looks like you have about 3"-4" length of wires attached and then that disappears inside the loom. If the loom is supposed to be there then whatever that plugs in to must be in that immediate area. Be best if you took some more pics with shots of the area and hand out of there.
Also, looks pretty filthy/dirty, so may have not been plugged in for quite some time.

That is the connector for the battery isolation solenoid for the aux battery in the factory dual battery option. However, the other end is not connected in the under-hood fuse box, it's just loose under the fuse block. It has to be connected if you want to put in the aux battery and solenoid. Although, the pin that goes to ground is connected.
