If you are looking for performance gains then no its not worth it by itself. Like nathan said you need other mods to compliment the air intake. If your plan is do more performance mods like TB/Headers/Exhaust/Tune then yes its worth getting the air intake.

Cut the vinyl and look underneath it. Since you are putting the console over it you wont be able to see anything underneath anyway. I bet the harnesses are there but are covered up by the PPV vinyl floor

I dont think it is possible to check codes without a scanner. I remember on my old dodge dakota i could get codes to display where the odometer was without a scanner.
You can invest a small amount of money and get yourself a simple obd2 scanner and avoid going somewhere to have them checked.
It needs to be driven for at least 3 days with cold starts and at least 25 miles per day. Just because you drove for 125 miles doesnt mean it will relearn after one trip. Give it a few days of driving and it will eventually go back to normal.

I really like my scan gauge for reading and clearing codes. It also lets you monitor different things like TPS/MAP/DIGITAL RPM/FPR/view closed or open loop and other stuff.
Im not very familiar with the 5.3 but im sure it has valve springs and maybe one of them broke and is dropping a valve and hitting the piston each revolution? Curious to hear the outcome
