Broke your input sprag. Had it happen myself. Simple repair but the trans has to come out because its behind the pump. The reason manually shifting works is because when you pull the lever you are engaging a set of overrun clutches and thats how you are getting forward motion. Do not drive it...
Trans uses speed as one of the main shift parameters, if the PCM isnt receiving this signal wacky things could happen. ABS is its own independent system and does not interact with normal driving.

Any 4 bolt TB intake is considered a tbss, and that became standard on all truck engines at some point. Nothing has 3 bolt stuff anymore. That intake can be bought brand new for about 125 bucks.
Im running the djm setup which is the same except keys in the front and I did not install them but put in ebay spindles instead. It turned out good and rides nice for being lowered.
The trans itself is the same, and will interchange. On some of the early iron block engines they had a long crank snout which would make the flexplate different. But basically all 99-06 transmissions interchange without issue.
