If you have already replaced the head unit and are replacing the door speakers, sub and amps then there is no point in sweating this problem. The problem is without a doubt in your factory amp. whats happening!??!?!?
Have you tried changing the fader on your tunner? The way the subs were traveling it looks like you have the polarity crossed. When one sub is traveling in one direction and the other sub travels in the reverse direction they will actually cancel each other out. Check the polarity to make...- luckie80

You will not have to unplug it if the isimple adapter is plugged into your cd changer slot. The Ipod adapter I have takes the place of a cd changer and has its own connection in the back of the factory stereo. The harness from the pac-oem connects where the factory harness would go. The way the PAC OEM-1 works is simple. One end plugs into the factory harness on your truck, the other end plugs into the factory stereo, no wires need to be cut at all.
