Door locks inop

Recently my 2 rear door locks and my aft door started working intermittenly. This occures when I am using the clicker, or the switch on the door. I replaced the relay, thats not it. Any ideas on where to go next?
I think it may be related to the auto start system I had installed on the car in 2004. This recently stopped working correctly. What makes me think they might be related is that the autostart is activated by pressing the lock/unlock/lock. Thoughts?

Do you have a stock remote also. The reason why i am asking is. My wife has an auto start/alarm on her truck. Sometimes the door won't unlock with the clicker. So when she use the stock clicker the door unlocked. After that she used the alarm clicker and it worked again. The relay that controls the alarm/auto start is causing the malfunction.

Check out you owners manual, there are a few different codes that can be manually set up to have various doors open or closed. It may just need to be reset, but the directions are in the owners manual

I only have the stock clicker, I activate the auto start by clicking the lock/unlock/lock. My rear door locks operate only sometimes when I use the remote or click it inside. I am going to go check the alarm relay now. Ill also check to see if I can just reprogram. If thats not it, does anyone know if each door has an actuator or if there is one actuator that contols multiple doors? thanks for the reply.

Its fixed! I think. I pulled off the panel below the steering column and disconnected and cleaned the connections on the remote start. When I put it back together, both the door locks and the remote start worked normally. The only potential problem I see is that since the door locks were an intermittent problem, it may not actually be fixed.
