If you have gone to all that trouble and expense, it can't hurt to replace the u joints now. If you were in my shop, we'd first run it on the lift with the rear end jacked up and listen all over to see if we could reproduce the noise. If we could we'd use a stethoscope to pinpoint it. If it's truly in the driveshaft that would be very difficult to know running. We would probably remove it and check the joints. After that we'd use the "chassis ears" which is just an amplifier with leads that you can use to find the loudest component while driving. It still won't "tell" you what's wrong it's just another tool. Noises can be a real *itch and unfortunately sometimes the answer is if you don't see anything unsafe, let it ride until the problem reveals itself. Even the best of technicians and shops aren't crazy about doing noise work, just imagine spending three hours of time, recovering only one hour from the customer $ and either having them bail on the repair or get upset when the diagnosis isn't clear.
