You either have two seperate problems or just one that is loading down the alternator causing your low idle and resulting low voltage output out of the alternator. Alternator checks good so most likely one problem with a shorted load. So with the engine off and everything sleeping you will need a clamp on ammeter capable of measuring DC current. Start pulling fuses until the measured amp draw stops. That is your culprit circuit. I would need to know which circuit it is to troubleshoot further.
